If Syphilis is detected during my exams for the I-693, does this mean that I will be inadmissible for the green card although I would receive the proper medical treatment? Do I have to wait until the disease has been treated to be able to finishing the process? I mean, I will go through treatment and then I could continue with the paperwork? How long do I have to wait? After treatment, I will be classified as class B condition. Could that be considered as potential condition to deny the approval of your green card?

You must pass the medical exam to qualify for admission in the U.S., including negative STD results.
Only Class A conditions are potentially problems. If you can show under treatment or treatment completed, it should be fine.

There are two options. You can apply for a waiver while under treatment but this is class A inadmissibility. After treatment, no waiver is required because it is then a class B determination.
